Anyone got this space on the top of the doors or is just mine that is defected? (I filled it up with silicone so that rain water doesn’t get in) Should I claim for the Warranty to fix it?

Warranty would have fixed it. But I am not sure if they will accept the claim now with all that silicone though. They might insist you damaged (or caused more damage) it with the silicone. I generally not touch anything when a car is under warranty and let the dealer handle it.

I put the silicone because if not, rain water would have damaged the interior of the door and I was in the middle of a long road trip when I noticed about this gap.

You violated your warranty by trying to repair the appliqué yourself. The door appliqués have been a problem, well, one of many problems the new Jeep Compass has. The clips behind the appliqué are not installed properly on the line thus causing build issues. Try removing the silicone before taking it to your dealer.
